Yes indeed, the fop.xconf on my site is different. I used the original one in 
the  fop-2.7-bin.zip. I compared it with yours and I think the complex script 
feature is the reason for the difference. Complex script features are enabled 
by default. So please try it with

<complex-scripts disabled="false"/>

If you disable the complex script feature, you will not get ligatures in your 
PDF. Comparing the latn-ligatures-FOP.pdf with out.pdf, you can see that the 
latn-ligatures-FOP.pdf contains fi and tti as single glyphs. The letters are 
connected. In out.pdf that are seperate letters, two for fi and three for tti. 
You can also see that by marking the letters with your mouse.
