Hm. There are two mechanisms at work. For once, there are a few area.setMaxHeight(area.getMaxHeight() - spaceLeft) in Block.java and other files, which decrease the available height, the other is the decreaseMaxHeight in Footnote.java. The latter has a lot of unpleasent side effects, but removing it will cause problems with multi column layouts and perhaps with tables. I have no idea what removing the first mechanism will imply. You can try either and see whether your problem goes away.
