The install scripts don't do a great job of managing. I've actually had to break candlepin upgrades for it to work on my end. There is a bug report/enhancement request for this. I'll see if I can dig up the link.
Ultimately, you can point the candlepin.conf to an external server, but you will have issues during upgrades.
