Oggie filed this as https://issues.rpath.com/browse/CNY-3219 and it is fixed for the next release of Conary. It affects updates only across Conary versions when there are scripts on multiple groups in the update. It is related to https://issues.rpath.com/browse/CNY-3216 which was essentially the same problem, but the initial fix only covered having scripts on a single group in the update.
The next release of Conary will have this bug fixed.
