Hay unas instrucciones de instalación que es imporatnte seguir:
Also, be aware that System i Access for Windows must always
be installed from the server console logged on locally and not
from one of the remote logged-in clients. Also, ensure that the
Terminal server is running in Administration Mode before
installing System i Access for Windows. Once it is installed,
reboot the server, and log on locally with an Account with
Administrative privileges, so that System i Access for Windows
can run its initial configuration.

Solucionado, hay que instalar el service pack SI49800 como indicaba
Alex, antes de eso hay que actualizar Visual C++ 2005 al último sp de
Microsoft.
En citrix 6.5 ya no es necesario usar chgusr.
