I think both your folder/paper idea and Jan's file/code tree are good. Is there any way to use a folder with a tree on it? The folder is established as a document storage metaphor and the tree itself is associated with directories, but not as strongly (or rather, uniquely). Maybe a multi-tabbed folder?
