I do think I explained why Brad had the problem in my post in this thread.
If I didn't, I'd like to know why.
The key is that Brad renamed the parts on the PCB, and then, instead of
communicating this information back to the Schematic, he went to the
schematic and renamed those parts. The synchronizer then attempted to make
the schematic changes he just made.
Now, I don't know the exact details of how the hidden links work, but if
the hidden links were broken or had been cleared in some way, what Brad
experienced is exactly what would be expected. I'd do more research on this
if I had time; the first thing I'd want to do is to see how the links are
managed in the PCB database.
Another possible scenario that fits what Brad reported is this:
Brad renumbered the PCB. This information was communicated back to the
Schematic, which was also renumbered. He then went to the schematic and did
not notice that it had been corrected; he swapped J1 and J2, and, of
course, the synchronizer wanted to do the same on the PCB, to change things
back to the original state.
Regardless of how it happened, if he changes the schematic back to the
original state, synchronizes it, and then changes it to the desired state,
I'd expect he would get the results he desires.
