Alien, IMO, should be used as the last resort for packages. If a package is available in .deb format don't use an rpm package. Same goes the other way. The reason is less to do with the technicalities of rpm or deb. The main reason behind it is policies. For example, Debian is not great because it has apt (many claim that), but because it has an excellent policy in place which tightly knits all the softwares together.
