Only when the boot process doesn't need /usr (no access to
my foxboard this week, so can't check that).
To prevent this kind of problems, I did mount /usr/local
to the USB-stick. Then the stick can hold
/usr/local/etc, /usr/local/bin, /usr/local/var etcetera.

This configuration runs great on my board :)
