Oh yeah I save them. In fact, when I'm initially creating a generated
file, I do the trick of generating, saving, overwriting the file with my
own template file, and then regenerating.

Well, I hate to ask, but have you _ever_ saved the generated file(s), or
are you creating a new one each time you generate?
If the latter, that would explain a lot of your problems.
