The missing font message tells you what font is missing, and what font
FM is temporarily substituting. After you open all the problematic docs,
you'll find all the missing fonts and substitutions listed in the
FrameMaker console window. 

That said, you can generate an Index (or List) of References and include
Fonts to get a complete list for your document or book. 

If you're OK with FM's substitutions being made permanent, you can go to
Preferences and uncheck Remember Missing Font Names. If you'd rather
have different substitutions, you can map the unavailable fonts to the
substitutes of your choosing in maker.ini. See
Customizing_Frame_Products.pdf in your FM installation's OnlineManuals
subdirectory.
