I'd be surprised if CutePDF could do that. Do your FM cross-references
become working links in the PDF? 

In any case, why are you using CutePDF to make PDFs from FM instead of
the included Acrobat Distiller (which does convert FM hyperlinks and
cross-references into working links)?
