I haven't used it myself, but they do have a trial version, so you could see if it would work with your content. It's a bit pricey ($899), but with "thousands of docs" that comes out to under $1 each, and I suspect your time is worth more than that. ;-) The import/output list for Flare 5 is at: http://www.madcapsoftware.com/products/flare/features.aspx And I've heard good things about their tech support, which you surely will need on a project of this sort...
