Specifically to the point of your question, SaveAs PDF uses a set of hard-wired job options that do a number of things that vary from FM version to FM version so you can skip a few steps setting up your own job options that are optimized for your work needs. I think it's better and more predictable to not use the automatic mode because it doesn't usually work well for me and it's next to impossible to trouble shoot.
