It's unclear from your description if the problems are occurring only
on the Master page or on Body pages generated from it...

Rotated containers tend to be a bit problematic (IMHO) in that I
usually have to un-rotate them to do much actual work in them.
Do any of the problems disappear if you make the text container
horizontal again?
