I keep figure numbers and cross-references to them in my PDFs and also the online help generated from the PDFs, even though in non-sequential online help systems the figure number is context-free. I've never had a comment about it, either: "Gee, in looking at your online help system, I noticed you used figure numbers, yet online help is a three-dimensional matrix of related topics, not a linear book-metaphor document, and I found this so contradictory, I was stunned and perplexed and unable to continue! I had to call your help line instead!"
Users simply are not sensitive to the issue.
I keep the numbers in for a pragmatic reason: nine times out of ten, you don't need to describe a figure to someone else. The tenth time, nothing beats a simple numerical reference for specificity and ease of use.
