You need to make sure that all the files in the book have the same conditional text settings (and the same print setting for the color black).
I'm not sure how to sort out the color black, but for the conditional text, the easiest is to get it right in one file then import the formats into all files in the book. If you've got a template, give the template the correct settings then import from that. The import is File > Import > Formats.
