Just to clarify one point, the specific part of the color definitions that are inconsistent between files in this case are the print settings: Print As and Overprint. For example, one file may be set to print as spot color and the other to print as process color.
If your deliverables are strictly electronic (e.g. PDF files), which print setting you use doesn't matter greatly as long as all files agree.
