We see this too. It appears that updating the figures changes the bounding box (or something similar). So the figure is still there, it's just offset so much that it becomes invisible. Try a generated list of figures to check this. The only solution we've found is to manually move or (quicker) re-import the figure. Can you please do me a favour and forward this message to the list?
