This may have a very simple solution but in fact I have never needed to deal 
with document colors in print, so I'm pretty clueless.

I have a document that has imported (by reference) GRAYSCALE TIFF images. It 
also has the word DRAFT in large gray (typed) letters on each page.

All of these gray images and text are printing with a sepia tone. It's not 
dramatic but it's also not really subtle.

For the DRAFT text paragraph tag I'm using a custom color that I defined 
myself. I never change anything on the Print As: and Model: drop-downs in the 
Color Definitions, so they are always Print As: Spot and Model: CMYK. 
(Honestly, I have no idea what Spot colors and Prcess colors are.)
