I solve the dilemma you're facing using what I call a template-based workflow.

Realistically, the formats of your docs don't have to be updated until the next 
time you edit or output content.

When you begin a revision cycle on a book, import formats across all child 
Frame docs. (it's easy to do this at the book level) That way your files will 
stay in line with your latest template, and you won't have a 6,000 file process 
to chew on. 

If the files never get updated again, there's no need to ensure they have the 
updated template...
