We solved this: Between Frame 2015 patches, the resulting folder structure of the Responsive HTML help changed.
R&D were taking my files and copying them to the system on top of the previous file set. Since the folder structure was different and different files were created, this caused a mess and made the help not work (it was indeed merging the file set).
