mysql client 4.1 cannot connect to server 4.0 (and AFAIK, nor can client 4.0 connect to server 4.1) which justifies the existence of separate ports.
They conflict so you will have to deinstall 4.0 first then install 4.1. Just to be on the safe side, take a complete dump of your database first. server 4.1 should be able to read the old database with out having to reaload everything.
