MySQL will generally create whatever socket it needs to communicate on when it starts up. It's automatic. Not seeing the socket after portupgrade probably just means that MySQL isn't running (MySQL will get shutdown during the portupgrade process) although I can't honestly remember if MySQL removes the socket as part of the shutdown process.
