How do I delete a file after I've copied it with SCP? Is there some sort of
secure 'rm' command?

ssh allows you to execute many commands, one being rm. Example:

ssh [EMAIL PROTECTED] "rm /full/path/to/file";

There's also gftp which can use ssh / sftp if you like GUI.
