I think you mean base=/usr

(it could be almost anywhere, but putting it in /usr/src is almost
asking to shoot yourself in the foot later)

That makefile is /usr/local/etc/cvsup/src/Makefile, I suspect.
At least, that's where you asked cvsup to put it.
