If you read this http://www.freebsd.org/doc/en_US.ISO8859-1/books/handbook/network-dns.html thoroughly it explains why. It's a security feature and therefore chroot's in /var/namedb/etc/namedb. You will probably need to adjust your zone files to provide the full path name in the file statement within them.
