Estes warnings são gerados pela ultima versão do PHP 5 no ports (5.3.x). Veja no /usr/local/etc que agora existem duas versões recomendadas para o php.ini uma para desenvolvimento (com todos os warnings ativos) e outra para produção que desativa todas essas mensagens, você só precisa fazer com que o seu php.ini seja uma copia do php.ini-production.
