Realmente o iptables vai mudar mas os caras ja pensaram na migração, o nftables tem um utilitário iptables compatível com a antiga sintaxe não sei se todas as distros vão instalar o utilitário por default mas a turma do netfilter vai mante-lo por um bom tempo.
