The capital of the Malian empire was Niani, in modern day Guinea (the actual
location of Niana is not know, but it was likely in the eastern mountains).
Gao, on the other hand, was the capital of the later Songhai empire and
Timbuktu was a conquered city, with Gao, by General Sagmandia while Emperor
Mansa Musa was on Hajj to Mecca. Walata in modern Mauritania, however, was a
major northern outpost of the Malian empire prior to Mansa Musa's reign and
Djenné was indeed made part of the empire where Mansu Musa commissioned his
famous mosque. Mansa Musa was Sundiata Keita Grand Nephew, BTW. So during
Sundiata Keita's reign, when Mali was founded, Timbuktu was not even part of
the empire and thus was not part of the empire from its inception and was
certainly not the capital. Even after its conquest, Timbuktu was never the
capital of the Malian or Songhai empires.
