FreedomBox is a subset of Debian with the aim of acting as a server for non-technical users, which implies eliminating the need for administration. When you customize FreedomBox, you essentially convert your system back to a (non-FreedomBox) Debian system. Concretely your best option for solving the issues you have with initramfs is therefore to use the Debian support fora - or if you suspect that you have discovered a bug then file a bugreport against the initramfs package and help the maintainers of that package to find a fix for it. By no means do I mean to push you away from FreedomBox - quite the contrary: Any and all of your findings from your customixzations explorations that you think may be beneficial to FreedomBox - i.e. might be usable in some "frozen" form for systems without administration - would be awesome if you could share with the developers of FreedomBox! I just mean to point out to you that developers of FreedomBox has a different (even opposite) focus than yours when you explore "turning lots of knobs" on your system. Enjoy!
