I think it's actually somewhat of "in theory everything would work the same in practice; in practice not so." The Watcom tools are explicitly clones of the Microsoft ones, but they're just different enough to throw the code.
The point is that in some circles (e.g., Debian) a program isn't truly open source unless the entire build can be done exclusively with open source software.
