Well, the first rule of troubleshooting such an issue is (and always has been, even back in the days of MS-/PC-DOS) to try and boot with the most minimal set of software involved. And then add things manually back into config.sys and autoexec.bat until the problem occurs, to see which of those pieces of software is at fault.

That certainly applies for any kind of caching software or memory managers...
