FIrst check if the partition of FreeDOS is still set as "active". Multiple OS on one disk doesn't install automatically any form of dual boot and Gentoo is one of the rather peculiar Linux distros. You also might  check into installing GRUB or any other boot loader from your Linux distro.

If you just want to get FreeDOS back up and running, try running FDISK C: /MBR from a FreeDOS boot media (floppy disk or CD)...
