You can set 389-ds options during installation using the
--dirsrv-config-file option. This consists of an LDAP file containing
changes to apply.
So you can try adding your changes that way which will apply prior to
the CA installation.

attribute2: value
<blank line>
If you need to apply changes to other places in the DIT you can include
those as well under separate dn values.
As for the timeout, you might try the suggestions at
https://www.freeipa.org/page/ARM.html
These were originally written when people were trying to install IPA on
underpowered hardware with slow I/O but it may help in your case.
