You're skipping the step of ipa-replica-manage del <master-to-remove>?
That should do most of this cleanup for you.

For the CA you use ipa-csreplica-manage. Unfortunately that utility
lacks the RUV commands.

That doesn't look right. It should look like:

dn: cn=clean 97,cn=cleanallruv,cn=tasks,cn=config
changetype: add
objectclass: top
objectclass: extensibleObject
replica-base-dn: dc=companyz,dc=com
replica-id: 97
cn: clean 97

Be careful which RUV you remove. You only want to remove those that are
no longer active.
