Either wait for 0.9.0-pre2 to be released, (hopefully within 24 hours)
or run autoconf 2.13 in the base directory of the tarball,
freeradius-0.9.0-pre1, and try building again. That _should_ deal with
the permissions problem, and is in fact the major change (so far) in pre2.

It might _also_ fix the problem you're seeing here, since top-builddir is
_also_ set by configure... I couldn't get as far as you with that release,
so I can't offer any more useful suggestions than that. :-)
