I am a bit curious as to why there is a problem with this?  I am working on
and have scheduled multiple sites with style/size/color variations for
various products.  Is there any reason to even consider not using the same
SKUs being used in inventory?  Keeping with the one SKU per style/size/color
means that when creating your selection boxes for size and color you will
know current number of items in stock.  Combine this with JavaScript and you
have selection boxes that update based on selection combos.  This should
allow for a user selecting a blue thingy and having the size pulldown for
thingies reflect only the sizes available for blue thingies.  Also if they
went back and changed a selection you could error check for availability and
let the user know they have tried to change their selection to a product
that is not available.  Further modification can allow you to prompt the
user to add the item to their wishlist if it is carried but back ordered.

Besides... I have never seen anything but bad things happen when you try to
run duplicate sets of SKUs for a business.  Sooner or later it always seems
to lead to headaches.
