I dunno; I think the user could concievably organize their files like that, but to me, different emulators are no different than say, oggs, mp3s or aac files.
If you want to seperate your Oggs from your MP3s, you can do it in the config file, but for most people they just want "Music" or in this case, they just want "Games" so I would hope we could be transparent to the end user. That's just my take, and I could be way off...
