yes! that has been in my TODO list for years

my idea was to add an option to the reencoding: "replace"

when replace=off , when encoding is done a new FXD would be created 
to point to the reencoded file

when replace=on , the old video would be moved to a trash directory
and the new reeconded video would be replaced in the old FXD

and BTW the implementation of a 'trash' system has been in
my TODO list as well for long time
