Maybe your main board has a bug? Or it's interference. If the first, replace your board. If the later, try to wrap the wires with rubber or something like that.

I get a really similar problem...! I have a 4x20 LCD module (usblcd.de)... but when I enable it (as soon as I load LCDd actually) the sound over SPDIF gets REALLY choppy and only works 50% of the time.
The motherboard is fairly old - based on the BX chipset. I wonder if LCDd generates alot of interupts or something? Analogue sound is always fine... but I need my 5.1!
So for now i've disabled the LCD.... pity - it looked great.
