I can think of two possible solutions:

.- in the vs where you want qmail-pop3, rm the exec for
vm-pop3d, and then make link with that name to the exec of
qmail-pop3. Of course, you do need to compile qumail-pop3
first!. Be ware though... there are a lot of issues involved
in the compilation, and also having a different set of files
in one vs makes backup much more complex!

.- use xinetd instead of inetd, and define the service to be
used for each ip. You could even have xinetd running in each
virtual!.- the same warning that before... applies.
