The limit problem is because of complex values. Currently
indefinite integrator poduces alternative results because
it can not decide which one is real. And definite integrator
is not smart enough to realize which variant to use.
AFAICS the change to 'atan' term is OK those examples.
The actual problem is that definite integrator should
not attempt to use 'atan' variants for this integral
(in different interval 'atan' variants would be OK,
so it job of definite integrator to eliminate them).
