Hi Jaipradeesh,
I can't find any flight direct from KL to Pune and vice versa, all of them
have 2 stops (just check the MAS, Jet Airways Website, Skyscanner and
Expedia).
For the transit city either Mumbai / Delhi / Chennai it depends on the
departure time, mostly the price is almost same, different only a few
dollars.
