You can either set the layout in the switch or make the fuse an attributes
variable and send it threw the url.
I use attributes.Layout

I have a switch in the fbx_Layout.cfm file 

<cfswitch expression="#attributes.layout#">

        <cfcase value="default">
                <cfset fusebox.layoutdir="assets/themes/default/">
                <cfset fusebox.layoutfile="lay_default.cfm">
        </cfcase>

        <cfcase value="none">
                <cfset fusebox.layoutdir="assets/themes/">
                <cfset fusebox.layoutfile="lay_blank.cfm">
        </cfcase>

</cfswitch>

and in my url I would call the page 
#self#?fuseaction=home.popup&layout=none
