This too is something I have been pondering. I am fighting the urge to move back to a 
database so I am trying to come up with a more robust storage solution than just 
shoving everything in the wireframedata folder. That was fine when the tool had less 
features but I think now that we have added so much to it, this is the next logical 
step.

I have been leaning towards  a structure like this:

wireframes
     |wireframedata
          |projectname
               |menus
               |history
               |projectname.wir
          |projectname2
               |menus
               |history
               |projectname2.wir

Any thoughts??
