Lorne, This message is generated whenever a user composes to one of our PostScript based output formats (which is every format except PDF and VDX) with objects that we detect to have a partial transparency setting applied in them. This is most often transparency in your PDF background but it can be in variable images as well.
Partial transparency is something that can be expressed on objects in today's popular design tools such as the Creative Suite. While you can include this in PDF for onscreen preview, it is not possible to print them to PostScript based printstreams. Partial transparency is just too modern a design element when compared to PostScript so there is no way to say "this is 50% transparent" in PostScript. If you do try printing the output with this type of transparency in it, it may print as a solid box in your output file instead of partially transparent. To address this, you need to flatten the transparency using any one of a number of methods. A popular option is using the Transparency Flattener in Acrobat (see "Flattener Preview" in Advanced -> Print Production if you are in Acrobat 8). Once flattened, you should not receive this warning when you compose to the PS based output formats.
