Your fonts.ini file has no bearing on InDesign export.  Exporting from
InDesign is a completely separate process than FusionPro composition.
The settings used by FusionPro when exporting from InDesign are whatever
you have set in the "PDF Presets" options in InDesign (from the File
menu).

That said, if you're getting the settings you want in your PDF when you
do an Export from InDesign's File menu instead of from the FusionPro
palette, you might want to just use that PDF as your background.  You
can delete any variable frames from your InDesign document, export to
PDF, and then copy-and-paste any variable frames from the first PDF
you've exported in Acrobat.

I can't offer more specific advice without knowing more about the
versions of your operating system, FusionPro, and InDesign.
