I've had this problem too; not with Gaim as I don't really use it, but
with other apps that have a "native systray" function.

Namely, Krusader, Azureus, and aMule, all of which have an optional tray
icon, which remains when the application window is closed and can be
used to "re-show" the app. Also, mail-notification (which is just a tray
icon) seems to really get confused if I restart when it's active
(there's new mail and it is displaying its icon, as opposed to when it's
hidden because there's no new mail).

Flatly, these apps seem to think that when you close the tray (therefore
removing the tray icon, of course), that you've closed the app. It seems
to me to be a failure to communicate which can't be resolved (the app
expects one thing and one thing only--that the tray only closes when
you're logging out of the DE, and therefore the app should be closed--
and the fact that fvwm and -crystal behave differently is simply not in
the cards), but there's an outside chance that  might be because apps
with a native tray function just don't get the whole fvwm "Iconify" thing.

I don't know if GAIM has this workaround, but for the apps I mentioned,
I simply disabled the tray icon functionality, since if I minimize the
app it goes to an icon right next to the tray anyway, and it's almost
the same thing. But I think that the GAIM icon has more functionality
(flashing and so forth), so that might not be an option. Or, of course,
just close GAIM before restarting fvwm (since you know that you're going
to restart, you can just shoot a note to people saying BRB or whatever),
or don't restart when you've got GAIM open.

Sorry not to be more help, but at least you know that it is kind of a
"thing"-- you're not nuts, as it were.
