There is the IgnoreModifiers option which is an all or thing thing, due to how modifier keysyms are translated by X and checked by the XClient (in this case FVWM). If IgnoreModifiers doesn't work, there's not a lot you can do. IgnoreModifiers works for me, and I have some pretty heavy focus-oriented things going on, but no ClickToFocus. But there's nothing more I can do to help you. There is no "rationale" that we're in control of here -- and IgnoreModifiers is there for this very reason to help, not to hinder. The fact that it's not guranteed to work means just that, although again, I question why it's not working for you. Let's ignore focus policies for now, because that's one means to an end. Can you get a bare-bones config (*please* don't make me use fvwm-crystal) which exhibits your problem? Maybe it's nothing to do with what you're describing, but I am doubtful.
